Does Backlink Checker work on more then root domain?

Does anyone use Backlink checker to look further into there domain, rather then the root.
It seems this is less accurate?
So far as I can tell Backlink Checker uses the backlinks found on msn, it show that number at the end of results which are exactly matching backlinks shown by the 'Link Popularity' tool.

On some example I've seen it appears MSN itself is resistant to showing and counting backlinks from same domain, it has a summary 'Show more results from'.
Does this mean results for none root domains are distorted?

I've been able to answer my own question. The answer is no, it has nothing to do with it being a root domain.
MSN crawls the site according to how important it thinks it is and that can create backlinks, which MSN might decide to count. But how, what, why and when, is rather like predicting the weather - often unpredictable.
