Your best bet is to charge for submissions if you're providing a professional directory. Free directories w/ ad types such as google ads don't do too well unless it's a niche directory.

I run http://www.thetopsites.net/

The site is going well, but this happened after one year of hard work (and the work hasn't ended yet)

If you want a small piece of advice, do not create a directory from a ready made directory script. Create a custom one, or dont bother at all. There are thousands of directories out there anyway.

I own free and paid directories. Got nice response.

Yes, offering Paid Submissions makes a directory more professional.

My site is not a directory but I suppose its in the same ball park ish perhaps
http://www.votedtop.com
Hows it going?
Well its been up a week now and I dunno its not buzzing thats for sure and visitors don't seem to be submitting many of their favorite websites.
I wonder if people realise they can submit any site they want, if their favorite website was apple.com they could submit that one.
I'm not sure I'm getting that message accross?

I recently started a directory and although I have yet to make much $$, its been an interesting experience. Running this directory has also exposed me to many SEO concepts that had previously been unfamiliar to me. Not sure if this is allowed by the directory is http://www.cyberbilt.comI guess it's OK since this is officially my fifth post.

Yes, I run the SCM Business Directory. I agree with Link Lasso - focus on building a paid directory. For the most part, free directories are a waste of server space and people's time. I've operated my directory for two years on a part-time basis, and am just now getting more serious with it as it's becoming profitable. It's not easy, considering the time you will put in and knowing that your time is worth something, it's very difficult to make a directory profitable.
