I think many of us use some kind of ftp software on regular basis. So far i prefered Total Commander and Filezilla if i needed to down/upload something huge file package. But i had the same problem with both ftp clients. It was the .htaccess file. Not on every server but on many of them the .htaccess files don't appear. Theoretically i could make them appear with editing network options, but i couldn't. This was a huge problem for me since i did't store the .htaccess files on my desktop. Yesteday got bored with this problem and downloaded an old friend called WinSCP, which provides secure channel if you wish, make every system file appear so everything is given now what i need. And it work very fast without any installation process.
I suggest you to give it a try!

may have to try it as i have been useing the same ftp software for around 2 years and it doesnt upload in binary are least it aint working

WinSCP is really good programm in need , I use it along with cuteftp all the time. By the way cuteftp also show .files on *nix systems. Major advantage of WinSCP is that you can edit the files within the program and as soon as you click save its update the file on the server, no need to download the file for opening in another text editor and uploading it back.

I never had any issues with .htaccess files in Filezille (windows) or Fetch (mac), they're what I use.
